Did you add the miss="-9999" to the header for each variable?  If so,
then you should never see the missing data.  It should get converted to
NaN (not a number).  

The reason the values are different than -9999 is because  of unit conversion.
If you've put in the missing flag but it's not using that correctly, send
me the sample csv file and I'll look into it.
