Regardless of the tool or the format, it seems to me that the first
principle should be to convey the contents of the file accurately to
the user. The HDF5 specification has elements that do not adhere to
the Common Data Model, and there are valid HDF5 files that the NetCDF4
library does not read. For example, we have some sample files that
contain a reference type attribute called 'Palette' that points to a
dataset called 'Palette'. When ncdump (netcdf version 4.4.0)
encounters this attribute it spits out the following error:

NetCDF: Variable not found
Location: file ncdump.c; line 1585

and immediately bails. So the fact that NetCDF4 does not support
references except for the (hidden to NetCDF4 users) DIMENSION_LIST
attribute means that some real-world HDF5 files cannot be read using
the NetCDF4 interface. I am assuming this is not just a bug, but that
it is an instance where the NetCDF4 library does not support the
complete HDF5 spec. If it is just a bug then this is a bug report.

I also have files that contain compound type data variables inside
nested groups. According to ncdump these variables do not even exist.
I suspect this may be a bug rather than a missing feature, but
regardless, what is clear is that currently the NetCDF4 interface does
not decode arbitrary HDF5 files in all cases.

If these issues are all just bugs, then we can assume that eventually
they will be fixed. But if there are features that are intentionally
not supported, then it seems to me that it is quite misleading for
nc_inq_format to "NetCDF4" for these files. Even if they are just
bugs, the fact that the NetCDF4 library had no hand in creating these
files makes the designation seem incorrect. They are definitely not
NetCDF4, and to my mind, they should be assigned some other format
designation, "HDF_OTHER" or something like that. An attribute will
work, but when you are deciding how to open a file based on its
format, isn't it cleaner and simpler to do it with the nc_inq_format
(or other language equivalent) function?

I appreciate Pedro's effort to develop an ad-hoc function for figuring
out whether a file is HDF5-but-not-netcdf, but I don't think this
burden should be placed on the library user. Also, since NetCDF4 is
simply a convention as far as HDF is concerned, it should not be the
responsibility of the HDF library to know whether NetCDF4 conventions
were followed when the file was written. The NetCDF4 developers are
the experts on the NetCDF4 convention and they should be the ones to
indicate whether a file is NetCDF4 or not. Certainly others could also
generate files that follow the NetCDF convention and nothing would or
should stop them from adding an attribute to indicate NetCDF4
compliance. If they don't follow the conventions correctly then there
might be some incorrect files. But that is nothing new.

I have placed 3 files that ncdump does not decode properly on our
anonymous ftp site. To get them:
ftp ftp.cgd.ucar.edu
login as anonymous  with any password
cd incoming
get MSG3-SEVI-MSG15-0100-NA-20130521001244.164000000Z-1074164.h5
get 450050.h5
get  K1VHR_15NOV2013_1200_L02_OLR.h5

Note you cannot list files on this ftp site for security reasons so
you have to explicitly get each file by name.
The first file 'MSG3...' contains the Palette reference type
attribute. The others contains compound data type variables that do
not appear with ncdump (or netcdf4-python).

Also, by the way, I tried using the netcdf-4.4.1-rc1 library to see if
some of these problems would go away. Instead I found that this
version of ncdump (or the library it is based on) has additional
issues: it appears that any variable with dimensions called
'phony_dim_'<whatever> (the convention used by NetCDF4 for HDF5
variables with unnamed dimensions) generates the following error
message:

NetCDF: Invalid dimension ID or name
Location: file ncdump.c; line 1629
