I cannot answer that question specifically, but I note that for several years, IDL (http://www.ittvis.com/) on 32-bit Windows had a strict 2 GiB limit on netCDF file sizes, when the same limit did not exist on Cygwin. I had always assumed the limitation was introduced in the IDL interface code, but perhaps it was in the netCDF DLL, which I expect would have been built with the Microsoft compiler.
