Consider the regridding capabilities of NCL:

http://www.ncl.ucar.edu/Applications/regrid.shtml

Use a shell script to step through your input files and invoke your NCL translator script one file at a time. Use either environment variables or NCL command line arguments to pass the input and output file names to the script.

In the same script, you will also need to fix up the metadata for each file. NCL is rather versatile at this. HTH.
