You can get binary distributions of the netCDF library and applications
(ncgen and ncdump) for both your the environments you list.

We routinely use the netCDF 3.5.0 binaries on Windows 2000 in-house
with no problems, and we know of a number of sites using the same on
their Windows machines also with no problems.  Perhaps you downloaded
the version that uses shared libraries (DLLs in Windows) and you do not
have your environment setup to use the DLLs where they got installed.
