I read Steve Emmerson's response and have another suggestion.

Try the new netcdf-3 pre-release, from

  ftp://ftp.unidata.ucar.edu/pub/netcdf/netcdf-3.3a.tar.Z

It's got a simpler configure system than the version you were trying to
port, and there are some improvements in portability as well.  It's a
complete rewrite of netCDF in ANSI C.  And since you said you don't need
the Fortran or C++ interfaces, it may be exactly what you need.
