Make sure that you get the latest snapshot: ftp://ftp.unidata.ucar.edu/pub/netcdf/snapshot/netcdf-4-daily.tar.gz This should build cleanly with --disable-dap --disable-netcdf-4 --disable-v2 --disable-fortran --disable-cxx That's a lot of disables. ;-) I am working on getting those taken care of, but let's start with a working build and go from there...
