Brian,
     The wrfout is in sigma coordinate and there are special code in the netCDF 
Java library to deal with this kind of netCDF file which does not follow CF 
conventions. This is why everything works as if this is a good nc file. But 
after you trimmed some fields and saved as a nc output file, the original 
signature lost and now it is treated as regular nc file, and not surprise it is 
problematic.
