Not sure what you mean here. Does the data provider have to do something to assure that only the OPeNDAP accessible files show up, like say that only .nc and .dat files are accessible or should the server be able to figure this out? It should be filtering the view of those out. In the future see Server4 features 42 & 43:

THREDDS catalogs are available by appending "catalog.xml" to the name of any collection.
I must be missing something here. All that I get when I click on the catalog.xml links below is one line on the page:

These are simple THREDDS catalogs. If what you want is the HTML representation of the collection ala THREDDS, that is due in release 0.1.3, currently scheduled for September first.
