[THREDDS #XBA-228331]: Unable to aggregate with NCML ....

Dont worry, we'll figure it out. Its probebl a combination of your mistakes and my bugs.

1) are the files static or being added to?

2) is there any concurrency going on?

3) "Create a stand-alone NcML aggregation file, without files that change. Try to read it in ToolsUI, or some other client."

Go to the TDS catalog and find the problem dataset. Inside the <dataset> will be a <netcdf> element, that is the NcML aggregation. Extract it out and put it in a file called "test.ncml". Add the XML header to it:

<?xml version="1.0" encoding="UTF-8"?>

Remove the recheckEvery attribute if present on the <scan> element.
make sure that the <scan> location is available on the machine you are running ToolsUI

Now start up ToolsUI, and in the viewer tab, navigate to  test.ncml and try to open it. See if it works or not.
